I'm trying to restore several emails using Mail Restore for Exchange version 6.3 and it keeps failing. In my troubleshooting I read that
the Core Server needs to be in the same domain as the mail server. Ours is not but we do have a trust between the two domains. Will
this work or does it actually need to be in the same domain? One of the other admins said he's done it before so I'm thinking it might
work but wanted to make sure.

In this situation (different domains) I would approach the restore from the perspective of the target domain ( the one your Exchange server is on ). Whether the core is in that domain or the other domain can be a factor for the Exchange administrator permissions necessary to do the restore properly.
I would use Local Mount Utility from a machine in the target domain, with Outlook is installed and configured to use the mail profile of the administrator for the target Exchange server. You can call up Mail Restore from the recovery point selected in Local Mount Utility.
If you need to install Local Mount Utility, remember that it may need to reboot where you install it.
