The agents' affinity to the Coordinator is based on the fact that its SCP was visible in AD when the agent last fired up.
If you shut down your "old" Coordinator, the agents should go looking for another and will find your the SCP for your new one.
Worst case, just restart the agents after you decommission your old Coordinator.
