I'm setting up an O365 SharePoint online migration and the banner states to ensure consent is granted for both tenants in order to conduct discovery.
I've made certain both tenants for consent granted as required (and external sharing is enabled).
I'm still receiving the banner however and I'm unable to run discovery against SharePoint sites.
Any thoughts or ideas?

Did the discovery report anything at all? Errors or info? It it possible that it ran but just didn't find your Sharepoint sites? The Sharepoint module only focuses on classic sites created based on the STS#0 and STS#3 templates. It may have ran, but did not find any of those templates.
If your need is beyond that, then you should look at the Essentials solution, which can be bundled with the OnDemand solution. https://www.quest.com/products/metalogix-essentials-for-office-365/
If you are migrating Teams, there is a seperate On Demand WorkFlow for that.
I would suggest deleted the migration projects and then recreating them. Sometimes there are issue if you create the projects before granting the tenants the appropriate permissions.
